TBF, you can only hold 100 messages here, at least thats all I can, and unless you are working with a half dozen different topics there is really little need for them. You can always download the messages if needed.lol, I can recall a time when it felt like I was dealing with several topics at once, but I didn't think to download any messages (even with game hosting), just used the boards subfolders, worked well enough, until the inbox overflowed that is
As Soapy says, keep on top of everything as they come in and delete the fucker right away.

As a mod, like Necro mentioned, the unlimited inbox is important and having the capacity to sort into sub folders was a necessity (atleast for my unorganized mind - msp, modpms, social group, etc)... As a mod, I really would not have been comfortable downloading anyones pms to my personal server (seems rather a breach of trust). I left them in tidy sub-folders to 'refer back' if needed, for whatever reason.
As a regular poster, I was used to deleting pms after replying, but that was one (of the many, lol) mistakes I made as mod. Having the actual pms to refer back to is (kind of) a boards requirement, if ever a spot of trouble arises.
I should've thought of downloading some (of my fave) pms pre-vanilla, but didn't know the subfolder data would be wiped out at the transition... There was (kind of an important one) I was looking for last week, but couldn't locate.......dayum vanilla anyway.
